There was a source I found (then lost...) which stated that dropped samples in recorded WAV files could be the result of lower priority in the multitasking system. Run recordings as root and you have a better quality recording, especially on a much older machine.
As an update, I've swapped out the PII-300Mhz machine for an 850Mhz Duron so I can try out a solution which involves creating a WAV stream but then directly encoding the WAV stream to a MP3 file. Its an Ecasound project, I found it here:

I am altering the original project by using a single station radio and recording from Line-In (I only have recording needs on NPR). Otherwise it will be the same thing.

I regularly work with multi-track projects where each track is over 2G in size, all .wav files. I don't think it is a limitation of the file format.
