After going through some of the posts there, it looks like you may want to
check out Transcode -
http://www.theorie.physik.uni-goettingen.de/~ostreich/transcode/

It's a command line based video processing tool.  Within the package is a
script called avimerge which sounds like it has the functionality you're
looking for.
